Tokyu Stay Shinjuku

Rooms are stark to the point of having zero personality, but this fairly new hotel has easy access to the subway and Shinjuku's nightlife. Double rooms have washing machines and small kitchenettes (with a microwave and a hotplate). Note that full housekeeping is only done once a week.
